He wakes up largely because it suddenly feels several degrees colder in the bed, and the reason for that is obvious as soon as he opens up his eyes and rolls over, finding that Ned is no longer in the bed. There's a second where he wonders whether Ned has just left entirely, but then he hears the shower running, and relaxes back into the mattress slightly. Ned hasn't left.
